Large-scale interaction profiling of PDZ domains through proteomic peptide-phage display using human and viral phage peptidomes
Open accessAbstract
Significance: Although knowledge about the human interactome is increasing in coverage because of the development of high-throughput technologies, fundamental gaps remain. In particular, interactions mediated by short linear motifs are of great importance for signaling, but systematic experimental approaches for their detection are missing. We fill this important gap by developing a dedicated approach that combines bioinformatics, custom oligonucleotide arrays and peptide-phage display. We computationally design a library of all possible motifs in a given proteome, print representatives of these on custom oligonucleotide arrays, and identify natural peptide binders for a given protein using phage display. Our approach is scalable and has broad application. Here, we present a proof-of-concept study using both designed human and viral peptide libraries.

Many Scribble binding partners localizing to adherens or tight junctions have been identified, some by coimmunoprecipitation in a complex with intact Scribble protein, and others for which the interaction is direct and maps to the PDZ domains.
“Many Scribble binding partners localizing to adherens or tight junctions have been identified, some by coimmunoprecipitation in a complex with the intact Scribble protein (e.g., ZO-1 or DLG5; Ivanov et al., 2010; Liu et al., 2017), and others for which the interaction is direct and maps to the PDZ domains (e.g., β-catenin, the Rho GAP DLC3; Ivarsson et al., 2014; Hendrick et al., 2016).”

About these checks
Registry, retraction, Cites and statistics results are computed, not judged, with one exception: a printed reference that no index lists is read once by a model before it counts as a citation error. Claims are extracted by a model and kept only when their quote appears verbatim in the text; each cited source is then checked, with a model’s help, for whether it says what the claim relies on. Those verdicts can be wrong — read the claim’s quote and the cited source before relying on one.
Statistics and arithmetic are recomputed, not judged.
Confidence bands are shown only for fields calibrated on our annotated test set. None is calibrated yet, so no band is shown.
