Assessing taxonomic metagenome profilers with OPAL
Open accessPublished version of a preprint
Abstract
The explosive growth in taxonomic metagenome profiling methods over the past years has created a need for systematic comparisons using relevant performance criteria. The Open-community Profiling Assessment tooL (OPAL) implements commonly used performance metrics, including those of the first challenge of the initiative for the Critical Assessment of Metagenome Interpretation (CAMI), together with convenient visualizations. In addition, we perform in-depth performance comparisons with seven profilers on datasets of CAMI and the Human Microbiome Project. OPAL is freely available at https://github.com/CAMI-challenge/OPAL .

MetaPhlAn 2.7, mOTUs 2.51, and Bracken 2.5 have consistently been shown to outperform other methods across multiple evaluations.
“These three profiling tools have consistently been shown to outperform other methods across multiple evaluations (McIntyre et al., 2017; Meyer et al., 2019; Milanese et al., 2019; Sczyrba et al., 2017; Truong et al., 2015; Ye et al., 2019).”

About these checks
Registry, retraction, Cites and statistics results are computed, not judged, with one exception: a printed reference that no index lists is read once by a model before it counts as a citation error. Claims are extracted by a model and kept only when their quote appears verbatim in the text; each cited source is then checked, with a model’s help, for whether it says what the claim relies on. Those verdicts can be wrong — read the claim’s quote and the cited source before relying on one.
Statistics and arithmetic are recomputed, not judged.
Confidence bands are shown only for fields calibrated on our annotated test set. None is calibrated yet, so no band is shown.
