LEAP: constructing gene co-expression networks for single-cell RNA-sequencing data using pseudotime ordering
Open accessAbstract
Summary: To construct gene co-expression networks based on single-cell RNA-Sequencing data, we present an algorithm called LEAP, which utilizes the estimated pseudotime of the cells to find gene co-expression that involves time delay. Availability and Implementation: R package LEAP available on CRAN Supplementary information: Supplementary data are available at Bioinformatics online.

Single-cell RNA sequencing data enables cell type-specific trans-regulation inference through co-expression analysis.
“Single-cell RNA sequencing (scRNA-seq) data enables cell type-specific trans-regulation inference through co-expression analysis such as PIDC and SCENIC21–30.”
From Inferring gene regulatory networks from single-cell multiome data using atlas-scale external data (2025) · cites this paper as [28]
The Methods and Conclusion describe using scRNA-seq co-expression to identify directional associations that may reflect gene regulation. The Results apply LEAP to dendritic cells, but the paper does not establish cell type-specific trans-regulation inference; it characterizes the inferred associations as likely regulatory rather than confirmed regulation. About these checks
Registry, retraction, Cites and statistics results are computed, not judged, with one exception: a printed reference that no index lists is read once by a model before it counts as a citation error. Claims are extracted by a model and kept only when their quote appears verbatim in the text; each cited source is then checked, with a model’s help, for whether it says what the claim relies on. Those verdicts can be wrong — read the claim’s quote and the cited source before relying on one.
Statistics and arithmetic are recomputed, not judged.
Confidence bands are shown only for fields calibrated on our annotated test set. None is calibrated yet, so no band is shown.
