Abstract

We show here that computer game players can build high-quality crystal structures. Introduction of a new feature into the computer game Foldit allows players to build and real-space refine structures into electron density maps. To assess the usefulness of this feature, we held a crystallographic model-building competition between trained crystallographers, undergraduate students, Foldit players and automatic model-building algorithms. After removal of disordered residues, a team of Foldit players achieved the most accurate structure. Analysing the target protein of the competition, YPL067C, uncovered a new family of histidine triad proteins apparently involved in the prevention of amyloid toxicity. From this study, we conclude that crystallographers can utilize crowdsourcing to interpret electron density information and to produce structure solutions of the highest quality.

TL;DR

Foldit players, given new electron-density tools, built a crystal structure of yeast protein YPL067C that was the highest-quality model in a competition after disordered residues were pruned. The structure unexpectedly identified YPL067C as HTC1, founding member of a new histidine triad protein family that inhibits in vitro amyloid formation.

Key findings

  • In a competition among 469 Foldit players, two trained crystallographers, 61 undergraduates, Phenix Autosolve, and MR-Rosetta, the top pruned Foldit structure was the overall highest-quality model by geometry, density fit, and steric clashes; it had zero Ramachandran outliers and an Rfree marginally better than the trained crystallographers’ structure.
  • The top Foldit structure ranked in the 100th percentile in both overall Molprobity score and clashscore among PDB structures of similar resolution (1.95±0.25 Å).
  • YPL067C was structurally similar to histidine triad (HIT) proteins; the top DALI match was a HIT protein from *Clostridium difficile* (PDB: 4EGU) with a Z-score of 4.9, and the top 47 hits were all HIT proteins with Z-scores from 4.9 to 4.2.
  • YPL067C defines a new family called HTC (histidine triad with channel), with YPL067C as HTC1; the family contains over 900 members in eukaryotes and viruses, and HTC1 prevented in vitro amyloid formation of Aβ1–40, α-synuclein, and reduced carboxy-methylated α-lactalbumin.

Methods

  • Foldit was extended with electron-density visualization and a Rosetta fit-to-density score term (`elec_dens_fast`); the competition target YPL067C diffracted to 1.9 Å, and all human competitors received the protein sequence, a secondary-structure prediction, and an experimentally phased, density-refined map.
  • Competitors used Coot (trained crystallographers and undergraduates) or Foldit (players); structures were automatically refined with Phenix and compared using Rfree, bond/angle r.m.s.d., Molprobity clashscore, and Ramachandran outliers.
  • Bioinformatics used PSI-BLAST against UniRef50, Consurf, and DALI; protein was expressed/purified, crystallized, and X-ray data collected at LS-CAT and processed with HKL2000. Amyloid inhibition was assayed by thioflavine T fluorescence for Aβ1–40, α-synuclein, and RCMaLA; docking used ZDOCK, and analytical ultracentrifugation used SEDFIT.

Limitations

  • The paper states that the Foldit version used required players to model the entire sequence without gaps, retaining disordered residues, which inflated Rfree; this was corrected by pruning Foldit models to only residues modelled by the top trained crystallographer.
  • The paper notes ongoing development is needed so players can add or remove residues with insufficient electron density and have those changes reflected in the Foldit score.
  • The paper does not include a formal limitations section; evident limitations include that the competition used a single target protein, only two trained crystallographers participated, and the Foldit advantage was assessed after post hoc pruning of disordered regions.

About these checks

Registry, retraction, Cites and statistics results are computed, not judged, with one exception: a printed reference that no index lists is read once by a model before it counts as a citation error. Claims are extracted by a model and kept only when their quote appears verbatim in the text; each cited source is then checked, with a model’s help, for whether it says what the claim relies on. Those verdicts can be wrong — read the claim’s quote and the cited source before relying on one.

Claims read by deepseek-v4.1-flash under definition version 3 (extract-v3) on 2026-10-25.

Classified by jev-1.13-20260917 (gold-guideline-v0.2) on 2026-10-25.

Cited sources are checked by gpt-6-sol.

Statistics and arithmetic are recomputed, not judged.

Confidence bands are shown only for fields calibrated on our annotated test set. None is calibrated yet, so no band is shown.
