Abstract

Candida glabrata is an opportunistic fungal pathogen that currently ranks as the second most common cause of candidiasis. Although the mechanisms underlying virulence and drug resistance in C. glabrata are now starting to be elucidated, we still lack a good understanding of how this yeast adapts during the course of an infection. Outstanding questions are whether the observed genomic plasticity of C. glabrata plays a role during infection, or what levels of genetic variation exist within an infecting clonal population. To shed light onto the genomic variation within infecting C. glabrata populations, we compared the genomes of 11 pairs and one trio of serial clinical isolates, each obtained from a single patient. Our results provide a catalogue of genetic variations existing within clonal infecting isolates, and reveal an enrichment of non-synonymous changes in genes encoding cell-wall proteins. Genetic variation and the presence of non-synonymous mutations and copy number variations accumulated within the host, suggest that clonal populations entail a non-negligible level of genetic variation that may reflect selection processes that occur within the human body. As we show here, these genomic changes can underlie phenotypic differences in traits that are relevant for infection.

TL;DR

Genome comparisons of serial *Candida glabrata* clinical isolates show that infecting clonal populations carry non-negligible standing genetic variation, including non-synonymous changes enriched in cell-wall genes. A sequenced trio indicates most differences between serial isolates likely reflect pre-existing variation rather than mutations accumulated between sampling times.

Key findings

  • Across 11 isolate pairs and one trio from 12 patients, within-pair SNP densities were low (0.037–0.047 SNPs/Kb), confirming clonality, but hundreds of mutations separated strains; time between isolation and private SNP count showed a positive but non-significant trend (r = 0.46, p = 0.14).
  • Non-synonymous mutations were enriched in “fungal-type cell wall” genes; 180 genes were affected by non-synonymous mutations in only one isolate of a pair, and 49 private exonic INDELs affected 36 genes, 17 encoding cell-wall-associated proteins.
  • Structural variation included 42 duplicated genes in one isolate of a pair, 12 related to GPI-proteins/adhesins, five gene deletions, and aneuploidies of chromosomes C and E in CMRL2; CANGA2A/CANGA2B showed an aberrant MATa configuration.
  • In the SAT trio, all private mutations in SAT02PL had the same alternative nucleotide in the other two strains, suggesting pre-existing standing variation; SAT03BC and SAT02PL grew faster under H2O2 or pH 2, respectively, and SAT01BAL vs SAT03BC adherence differed significantly (p = 0.0011), with SAT03BC carrying a SIR4 non-synonymous mutation.

Methods

  • Reanalyzed 22 previously available whole-genome datasets from 11 matched pairs and sequenced a new trio (SAT01BAL, SAT02PL, SAT03BC) from one leukemic patient using Illumina HiSeq 2000 paired-end reads, with average coverage 463–575×; total 25 isolates from 12 patients.
  • Reads were mapped to the CBS138 reference; SNPs were called with GATK v3.6 using a haploid model and filters, structural variants were inferred from depth of coverage, and SNP patterns were analyzed by Multiple Correspondence Analysis.
  • Phenotypic assays for the SAT strains included growth curves under six stress conditions, biofilm formation, and antifungal susceptibility testing by EUCAST EDef 7.1.

Limitations

  • The paper states that two or three isolates per patient represent very poor sampling of the infecting population, that it cannot determine whether variation predated infection or arose during it, and that recurrent infection from related strains or a shared external reservoir cannot be fully discarded.
  • The paper states that mutation-rate/generation-time extrapolations involve strong assumptions and should be used with extreme care, and that limited strains make genetic–phenotype correlations difficult to validate.
  • Evident from the text: some structural analyses excluded chromosomes E and C from CMRL2 and pairs CMRL3/4 and CMRL5/6 due to aneuploidies or variable coverage, and the authors suspect possible mislabeling at data deposition for the CMRL1/CMRL2 FKS1 result.

SIR3 and SIR4 from several clinical isolates present a larger number of non-synonymous polymorphisms as compared to genes encoding other silencing proteins, and some such polymorphisms relate to different levels of silencing of target genes.

    Interpretationreasoning

With the current sampling and the lack of knowledge on the mutation rate and generation time of C. glabrata, it is impossible to know whether the high genetic variability predated the infectious phase and represents genetic variability existing in a commensal population, or whether most observed genetic differences appeared during the course of infection.

“With the current sampling and the lack of knowledge on the mutation rate and generation time of C. glabrata it is impossible to know whether this high genetic variability predated the infectious phase and represents genetic variability existing in a commensal population, or, alternatively, whether most of the observed genetic differences appeared during the course of infection.”

These estimates seem to suggest that the divergence of the strains is larger than the period between isolations, reinforcing the conclusion that many mutations observed between any pair of serial isolates represent standing variation.

Claims other papers make about this one

Each is checked against this paper’s own text: does it say what the citing paper says it does?

  • Cell wall-encoding genes are highly variable and are probably unrelated to the petite phenotype.

“Cell wall-encoding genes are known to be highly variable and are probably unrelated to the petite phenotype (20, 21).”

From Overlooked Candida glabrata petites are echinocandin tolerant, induce host inflammatory responses, and display poor in vivo fitness (2023) · cites this paper as [21]

The Results (Genetic Variation in Serial Clinical Isolates; page not provided) report an enrichment of mutations in cell-wall genes, supporting their high variability. The Discussion (page not provided) also discusses this variation, but the passages do not address whether those genes are related to the petite phenotype. (LLM, conf=0.86)

  • SAT02PL sampling site changes from peritoneal to pleural

    Minor

The text says SAT02PL was sampled from the pleural cavity, but Table 1 identifies its site as peritoneal fluid.

  • P35 isolate identifier disagrees with Table 1

    Minor

The results repeatedly refer to a P35_2/P35_3 pair, whereas Table 1 lists the patient's two isolates as P35_1 and P35_2.

About these checks

Registry, retraction, Cites and statistics results are computed, not judged, with one exception: a printed reference that no index lists is read once by a model before it counts as a citation error. Claims are extracted by a model and kept only when their quote appears verbatim in the text; each cited source is then checked, with a model’s help, for whether it says what the claim relies on. Those verdicts can be wrong — read the claim’s quote and the cited source before relying on one.

Claims read by deepseek-v4.1-flash under definition version 3 (extract-v3) on 2026-10-09.

Classified by jev-1.13-20260917 (gold-guideline-v0.2) on 2026-10-09.

Statistics and arithmetic are recomputed, not judged.

Confidence bands are shown only for fields calibrated on our annotated test set. None is calibrated yet, so no band is shown.
