Abstract

The potential of the diverse chemistries present in natural products (NP) for biotechnology and medicine remains untapped because NP databases are not searchable with raw data and the NP community has no way to share data other than in published papers. Although mass spectrometry (MS) techniques are well-suited to high-throughput characterization of NP, there is a pressing need for an infrastructure to enable sharing and curation of data. We present Global Natural Products Social Molecular Networking (GNPS; http://gnps.ucsd.edu), an open-access knowledge base for community-wide organization and sharing of raw, processed or identified tandem mass (MS/MS) spectrometry data. In GNPS, crowdsourced curation of freely available community-wide reference MS libraries will underpin improved annotations. Data-driven social-networking should facilitate identification of spectra and foster collaborations. We also introduce the concept of 'living data' through continuous reanalysis of deposited data.

  • Bioactivity-based molecular networking approaches have been successful in guiding the isolation of novel compounds with specific activity, such as antibacterial or antiviral activity.

“These approaches have been successful in guiding the isolation of novel compounds with specific activity (e.g., antibacterial or antiviral).”

From Connecting metabolome and phenotype: recent advances in functional metabolomics tools for the identification of bioactive natural products (2024) · cites this paper as [52]

In Molecular Explorer (page not provided), molecular networking guided the purification of a previously undescribed stenothricin analog, which was subsequently found active against a specific bacterial cell type. The paper does not describe bioactivity-based selection guiding that isolation or an antiviral example. (LLM, conf=0.85)

  • Massbank, Massbank of North America, and GNPS are key active public MS/MS spectral library resources within the natural products field that include in aggregate 587,213 experimental MS/MS reference spectra.

“Massbank,161 Massbank of North America, and GNPS52 are key active public MS/MS spectral library resources within the natural products field that include in aggregate 587 213 experimental MS/MS reference spectra.”

From Connecting metabolome and phenotype: recent advances in functional metabolomics tools for the identification of bioactive natural products (2024) · cites this paper as [52]

The GNPS Spectral Libraries section identifies GNPS as a publicly searchable MS/MS reference library relevant to natural products, supporting the citation’s identification of GNPS. It does not report an aggregate of 587,213 spectra across MassBank, MassBank of North America, and GNPS; the Introduction instead reports a combined GNPS-searchable catalog of over 221,000 reference spectra. (LLM, conf=0.84)

Experimental — accuracy not yet measured
  • Analog search techniques expand on the library search by facilitating the putative identification of new molecules related to known natural products.

“Analog search techniques,52 also called hybrid search,162 expand on the library search by facilitating the putative identification of new molecules that are related to known natural products.”

About these checks

Registry, retraction, Cites and statistics results are computed, not judged, with one exception: a printed reference that no index lists is read once by a model before it counts as a citation error. Claims are extracted by a model and kept only when their quote appears verbatim in the text; each cited source is then checked, with a model’s help, for whether it says what the claim relies on. Those verdicts can be wrong — read the claim’s quote and the cited source before relying on one.

Statistics and arithmetic are recomputed, not judged.

Confidence bands are shown only for fields calibrated on our annotated test set. None is calibrated yet, so no band is shown.
