Cas-OFFinder: A fast and versatile algorithm that searches for potential off-target sites of Cas9 RNA-guided endonucleases

Abstract

SUMMARY: The Type II clustered regularly interspaced short palindromic repeats (CRISPR)/Cas system is an adaptive immune response in prokaryotes, protecting host cells against invading phages or plasmids by cleaving these foreign DNA species in a targeted manner. CRISPR/Cas-derived RNA-guided engineered nucleases (RGENs) enable genome editing in cultured cells, animals and plants, but are limited by off-target mutations. Here, we present a novel algorithm termed Cas-OFFinder that searches for potential off-target sites in a given genome or user-defined sequences. Unlike other algorithms currently available for identification of RGEN off-target sites, Cas-OFFinder is not limited by the number of mismatches and allows variations in protospacer-adjacent motif sequences recognized by Cas9, the essential protein component in RGENs. Cas-OFFinder is available as a command-line program or accessible via our website. AVAILABILITY AND IMPLEMENTATION: Cas-OFFinder free access at http://www.rgenome.net/cas-offinder. • Cas-OFFinder is more widely applicated due to its high tolerance of sgRNA length, PAM types, and the number of mismatches or bulges.

“Cas-OFFinder is more widely applicated due to its high tolerance of sgRNA length, PAM types, and the number of mismatches or bulges (Bae et al., 2014).”

The Results and Discussion section reports searches using 20-bp and 24-bp guide-matching sequences and different PAMs; its conclusion says Cas-OFFinder does not limit the number of mismatched bases. The Methods section describes counting mismatches, but no passage establishes that the tool tolerates bulges. That part of the claim is unsupported by this copy. (LLM, conf=0.87)

  • The off-target analysis found no genomic locations among the predicted CRISPR off-targets that carried variants in the K27M-P T RNA-seq sample but not in the Trp53+/+ controls (EV-ctl and EV-PDGFRA).

“We found that none of the potential off-target genomic locations harbored variants in K27M-P T RNA-seq sample that were not also found in the Trp53+/+ control samples (EV-ctl and EV-PDGFRA).”

About these checks

Registry, retraction, Cites and statistics results are computed, not judged, with one exception: a printed reference that no index lists is read once by a model before it counts as a citation error. Claims are extracted by a model and kept only when their quote appears verbatim in the text; each cited source is then checked, with a model’s help, for whether it says what the claim relies on. Those verdicts can be wrong — read the claim’s quote and the cited source before relying on one.

Statistics and arithmetic are recomputed, not judged.

Confidence bands are shown only for fields calibrated on our annotated test set. None is calibrated yet, so no band is shown.
