Systematic and integrative analysis of large gene lists using DAVID bioinformatics resources

Huang, Da Wei, Sherman, Brad T, Lempicki, Richard A·2009·Nature Protocols

Abstract

DAVID bioinformatics resources consists of an integrated biological knowledgebase and analytic tools aimed at systematically extracting biological meaning from large gene/protein lists. This protocol explains how to use DAVID, a high-throughput and integrated data-mining environment, to analyze gene lists derived from high-throughput genomic experiments. The procedure first requires uploading a gene list containing any number of common gene identifiers followed by analysis using one or more text and pathway-mining tools such as gene functional classification, functional annotation chart or clustering and functional annotation table. By following this protocol, investigators are able to gain an in-depth understanding of the biological themes in lists of genes that are enriched in genome-scale studies.

Claims other papers make about this one

Each is checked against this paper’s own text: does it say what the citing paper says it does?

  • A gene set enrichment analysis pointed to four clear categories of genes: cell identity, membrane conductance, neurotransmission, and synaptic connectivity.

“A gene set enrichment analysis against the gene ontology (Figure 7A) (Huang et al., 2009) pointed to four clear categories of genes: those that establish cell identity (e.g., transcription factors, developmental genes), membrane conductance (e.g., ion channels, calcium-binding proteins), neurotransmission (e.g., neurotransmitter synthesis enzymes, transporters, neuropeptides, and their receptors),”

  • The 116 aerobic glycolysis related genes are enriched for genes associated with axons, dendrites, and their development.

“These AG related genes are enriched for genes associated with axons, dendrites, and their development”
  • GO analyses revealed large numbers of STAT3β-regulated genes involved in metabolism, protein metabolism, transport, cell organization and biogenesis under basal conditions.

“GO analyses using the online tools DAVID Bioinformatics [24,25] and CateGOrizer [26] revealed large numbers of STAT3β-regulated genes involved in metabolism, protein metabolism (including transcription and translation), transport, cell organization and biogenesis (Table 2).”
  • DAVID identified 59 pathways enriched in probands and 19 in siblings (p=0.01, permutation analysis).

“DAVID yielded consistent results with 59 pathways enriched in probands and 19 in siblings (p=0.01, permutation analysis)”
  • Many synapse-associated Gene Ontology categories are enriched in the PSD gene set, even relative to PSD genes as a whole, including synapse, synaptic vesicle, synaptic transmission, neurophysiological process and receptor activity.

“many synapse-associated Gene Ontology (GO) categories13 were enriched in this gene set, even relative to the PSD genes as a whole, including synapse (GO: 0045202), synaptic vesicle (GO: 0008021), synaptic transmission (GO: 0007268), neurophysiological process (GO: 0050877) and receptor activity (GO: 0004872).”

About these checks

Registry, retraction, Cites and statistics results are computed, not judged, with one exception: a printed reference that no index lists is read once by a model before it counts as a citation error. Claims are extracted by a model and kept only when their quote appears verbatim in the text; each cited source is then checked, with a model’s help, for whether it says what the claim relies on. Those verdicts can be wrong — read the claim’s quote and the cited source before relying on one.

Statistics and arithmetic are recomputed, not judged.

Confidence bands are shown only for fields calibrated on our annotated test set. None is calibrated yet, so no band is shown.
